I was wondering if we are supposed to include the probability scores only for the predicted as the positive class or for any none-zero probability?

Thank you for the question. Please include any non-zero probability you have for the target proteins.
However, if your method doesn't output probability-like scores for prediction, feel free to submit only the positive set and give the scores of 1.00.
