I'd like to access the recent release of GLASS data (Varn FS, 2021, bioRxiv)
Q1. I searched syn21589818, however, accession was denied. Is it the same as syn26465623 (current release)?
Q2. When exploring the TABLE: analysis_rna_pair (syn26465137 (legacy)), I found some samples missing their clinical annotation.
How can I get the matched clinical annotation for the missing samples ?
And, does analysis_rna_pair include recently updated samples ? I also want to get the matched clinical data for updated samples.
Thank you!
Created by Seung-Won Choi csw0957 Thanks a lot! It worked with the provided synapse IDs! I am afraid that I downloaded the files, which was not updated. Could you provide a link to the clinical table you are using (or a list of the barcodes)? The clinical data in the tables tab appears to be up to date. The synapse IDs for these tables are syn25454762 (clinical.cases) and syn25454777 (clinical.surgeries). Thanks for your response!
Regarding clinical annotation, I'd like to know the diagnosis of samples where noted in main Figure 1A of recent paper.
According to the manuscript, 150 patients with RNAseq are available for their diagnosis, however, I failed to find the matched informtaion in _clinical_surgeries _or _clinical_cases. _ nearly one third of patients.
Please let me know if I missed out anything during matching the information.
Just to follow-up, files in the legacy folder (26465137) represent data from the 2019 data release and thus may not have information from the current data release. Everything in the tables section of this page reflects the current release. Q1. The dataset analyzed in the Varn et al preprint is what has been deposited under syn26465623 (i.e. the current release at the time of writing this, 01/27/2022).
Q2. For clinical annotation, we are dependent on what has been provided by the center/institute/hospital that provided the specimens used for data generation. In some instances, the data is incomplete because the specimens were collected a long time ago; in other cases, clinical annotation cannot be shared because of clinical compliance/patient privacy reasons; and sometimes, there is no one to help populate the clinical annotation tables, which is often a highly laborious process. What is provided in the clinical annotation tables uploaded on synapse is what is publicly available.
