Hello I am going through this nice paper. I wonder what are the authors thoughts on removing Y chromosome while comparing chromatin accessibility between sexes? and what about removing both X and Y and working only with autosomes? Since X chromosome hosts thousands of genes, while Y only has hundreds, I think that it is still ok to do a comparison between sexes considering only X chromosome and removing Y from the analysis. In addition, male and female have X. The only detail that remains is the fact that X inactivation is an ongoing area of research and it might not be truth for many genes depending on the cell type.
