I was looking at syn8612203 data and was wondering if the truseq protocol Mayo used was stranded or unstranded (most likely unstranded, but want to check).

Yes, for the AMP-AD Mayo RNAseq the TruSeq RNA library prep kit was used, with is unstranded.
The library prep kit I have in my notes (from way back...) for the Mayo RNAseq data is "TruSeq RNA Sample Prep Kit" ? which I'm pretty sure means it's unstranded.   I used the `U` flag (for "unstranded") when quantifying transcript abundance with Sailfish, so would also be interested in confirmation of this detail. :)
