The answer to your other question is that the library prep was done with TruSeq mRNA v2 which includes PolyA selection. The fasta file used for alignment was the full genome and did not have any parts masked. @mcarrasquillo - can you please clarify is the MayoRNAseq Cerebellum and Temporal Cortex was repeat masked.
