Hello, In the MSSM_Proteomics_PFC_PROTEINOUTPUT.txt (syn6100414) file, there are multiple entries in the majority protein field for some cases. In such cases, how can I determine a single **protein accession** that peptides (most likely) belong to? Thank you. Sezen

Hi Sezen, This is one of the intrinsic issues with peptide based proteomics. Many protein isoforms will have a good bit of sequence homology. In cases where all peptides are shared among members within the same master protein group, a single protein accession CANNOT be determined. If an accession does have a truly unique peptide, it will show up as a unique (another row) in the output. Best, Duc
