Hi all, I read in a previous thread that Readhead et al. used data from the RNAseq reprocessing project for their analysis of viral transcription in brain samples from Alzheimer's patients: https://www.synapse.org/#!Synapse:syn2580853/discussion/threadId=3350 I followed the link and reached a page of *. accepted_hits.sort.coord.combined.fastq.gz files (https://www.synapse.org/#!Synapse:syn8612191). I just wanted to confirm that these are the fastq files that the authors used in their study since syn8612191 does not contain fastq files for all the patient samples that are included in the viral count table that can be found in the authors' MSBB_RNA_workspace.RData (found here: https://www.synapse.org/#!Synapse:syn12177272). Also, was any quality control done on the fastq files before they were mapped to the viral reference database (first step in the ViromeScan pipeline)? I appreciate any help anyone could provide!
