From my understanding there are multiple algorithms (or workflows) that find gene fusions/isoforms. Is the goal of the challenge to find the optimal workflow of the current algorithms? Is the goal of the challenge to create de novo algorithms to replace algorithms such as tophat etc.? Or a combination thereof? Thank you in advanced. Bro

It would be "any combination thereof". Yes, there are different methods in existence. But the field is moving, and there are new ideas all the time. It can be a new method that hasn't been published before, a meta-pipeline, or something that exist with better parameterization. Of course, if you use something off the shelf, its likely someone else will submit it as well.
