'Can algorithms predict the presence of gene fusions in terms of (2a) in silico simulated gene fusions and (2b) spike-in long-read data?'   what is the difference between 'in silico simulated' and 'spike-in'? i thought spike in is just another name for 'simulate', or does it mean 'non-simulated' data?

The hybrid capture and long-reads refer to the library preparation and sequencing technologies used for generating data for the spiked-in real data.
thank you Allison, can you please also explain this sentence? Can algorithms estimate the levels of a set of provided isoforms in terms of (1a) in silico simulated data and (1b) spike-in data challenge on real data from long-reads and hybrid capture? what is spike-in data challenge on real data from long-reads and hybrid capture?
For the simulated data, gene fusion events are simulated using FUSIM, and then reads are simulated based on these fusion transcripts and the known gene models. The spike-in data does not refer to simulated data. For the spike-in data, synthetic fusion transcripts are spiked-in at known concentrations and subsequently sequenced.
