Hi there, I was wondering if you could clarify the recommended process and timing for submitting final code. Do we upload them to the files section of our project at the same time as our writeup?

You can store them in your Synapse project or link to GitHub or other code repository in your write-up. Either approach is fine as long as the code is publicly accessible.
