If we submit a new unpublished method for the DREAM challenge, can we still continue working (separately from the DREAM challenge) with the method and possibly publish an article about it?

You are more than welcome to continue working on your methods publish, though typically we offer winning teams the opportunity to describe their methods in the challenge paper. Because this is a collaborative effort, it's not yet clear how that will work in this case, but is a potential possibility. Please note that if you use the challenge data in your manuscript, you are subject to the terms of use of the data, which stipulates that you may not publish until after the challenge paper is published.
